•HAADF STEM tomography is appropriate method for imaging bone ultrastructure.•Tomographic images of cortical bone confirm arrangement of mineral structures around fibrils and lack of abundant mineral inside fibrils.•Cross sectional and longitudinal (parallel to axis) images provide complementary but mutually consistent data.
