•CE in conjunction with LC–MS/MS is used for screening of PKIs in natural extracts.•The approach is straightforward, fast and cost-effective.•The mixtures of compounds such as natural extracts can be directly screened.•Baicalin is identified to be a new PKA inhibitor.
