•Frequently Interacting Regions (FIREs) can be used to identify tissue and cell-type- specific cis-regulatory regions.•Our FIREcaller R package identifies FIREs and superFIREs (i.e., clustered FIREs).•FIREcaller also detects differential FIREs.
