•3D manipulation of yeast cells inside a chamber with a height of 1 mm was realized.•ZnO/Si SAW devices could be seamlessly integrated into a lab-on-chip (LOC) device.•Factors influencing microparticle manipulation in both 2D and 3D were investigated.•A numerical model has been developed to investigate the 3D motions of yeast cells.
