•We compared dimensionality reduction methods prior to clustering for dFC analysis.•We measured clustering performance in synthetic datasets with multiple subjects.•Deep clustering out-performed PCA, UMAP and raw k-means.•We demonstrated the effect of dimensionality reduction on results from real data.
