•Wetland cultivation turned a CH4 source to a CH4 sink.•Methanogenesis suppression and methanotrophy enhancement led to the transition.•A global synthesis supported the microbial mechanism for source-to-sink transition.•Cultivation suppressed methanogenesis and mcr genes throughout four seasons.•The CH4-related genes decreased along soil depth in both wetland and cropland.
