•We built a novel 3D agar-entrapped bacteria model to simulate human skin tissue.•We report firstly on the penetration effect of the kINPen in a 3D model system.•The kINPen can dose-dependently suppressed bacterial growth in the 3D model system.•Penetration effect of the kINPen is mainly related to the long-lived active species.
