•Prolyl endopeptidase reduced soy sauce secondary precipitate via degrading B3 subunit.•Ultrasound-assisted prolyl endopeptidase further reduced soy sauce secondary precipitate.•Ultrasound improved prolyl endopeptidase’s structure and thus enhanced its activity.•Degradation rate increase of B3 subunit is attributed to increase of the enzyme’s activity.
