Until today it is not reliably possible to computationally predict protein structure without using known structures from homologous proteins. One problem is, that the energies of very many conformations have to be computed. Speedup of the energy evaluation would make it possible to compute more conformations in a given time. In this paper we show, how a modern field programmable gate array chip (FPGA) can be programmed to enhance the speed of the protein energy computation dramatically present a. FPGA implementation of a protein energy computation procedure. We show, that by using this FPGA design protein conformational search can Ire increased in speed by a factor of more than 95.
