•CGI-2 is the first maternally methylated DMR found in the Dlk1–Dio3 domain.•CGI-2 undergoes a complex demethylation and re-methylation process in pre- and post-implantation embryos.•CGI-2 acquires differential methylation at around the same time as Gtl2-DMR and Dlk1-DMR.•CTCF binds to CGI-2 in vivo.
