•Total CO2 emission caused by clear-cutting was 14.7tCha−1.•Litter including harvest residues became a large carbon emitter.•It took 7 years to be a carbon sink again after the disturbance.•Ecosystem requires another 8–34 years to recover emitted CO2 after the disturbance.•Improved BIOME-BGC model can simulate observed change in the carbon balance.
