•A new specific method for isolation of WNV genomic RNA was developed.•A microarray-based assay suitable for fast genotyping of WNV was developed.•The assay was validated using all WNV genotypes circulating in the US.•These new approaches are expected to improve epidemiological surveillance of WNV.
