•CUT tool identifies yeast, mouse and rat genes with distinct codon usage patterns.•CUT contains dicodon usage data for all 6,664 yeast, 16,711 rat and 30,392 mouse targets.•45 mouse and 120 rat transcripts with internal UGA stop codons were identified.•Selenoproteins and programmed translational read-through targets contain UGA codons.
