摘要

•3D FISH using BACs or fosmids provides detailed information of the chromatin architecture of gene domains.•Step-by-step protocol for preparation of specific BAC/fosmid probes in cancer cells is provided.•This protocol preserves the 3D nuclear structure.•FISH on metaphase chromosomes is recommended to control the number of genes before performing DNA FISH on cancer cells.
