•The isolates used consisted of a mixture of two different T. cruzi lineages or DTUs.•The parasite was present in all the samples analyzed.•Different parasite populations were found in blood and tissues from the same host.•Some DTUs (mostly TcVI) predominated over others in certain tissues.
