•T. cruzi constitutively expressing ZFNs employs endogenous sequences to repair DSBs.•Expression of synthetic ZFNs in T. cruzi does not affect its growth.•Gene knockout efficiently occurs in ZFN expressing T. cruzi after transfection with a donor DNA.•Homologous recombination dominates repair of DSBs generated by ZFNs in T. cruzi.
