•PCR ITS-RFLP is a reliable method to identify Najas species and their hybrids.•Leaf measurements of individuals showed considerable overlap between taxa.•Seed characters can be used to distinguish Najas taxa if taken in sufficient numbers.•Molecular identified hybrids express a mix of intermediate and parental traits.
