•Microclimatic variability in greenhouse caused significant noise to research data.•A model for simulating microclimate with a feed-back from real data was developed.•Temperatures and intercepted radiations at different positions were well predicted.•Optimized conveyor movement achieved through simulation helped to save 95% energy.
