Hepatitis A and E virus infections have different epidemiological patterns in Rwanda.

•Prevalence of anti-HAV in Rwandan liver disease patients and healthy adults is 97%.•It was lower in young adults, but gradually increased with age.•The prevalence of HEV markers is 11.9% with no difference between groups.•It was higher in regions with a high pig density to reveal zoonotic transmissions.
