In our study, a comprehensive strategy integrating 1H NMR-based fecal metabonomics and 16S rRNA sequencing analysis was proposed to analyze the changes of gut microbiota in rats with kidney-yang deficiency syndrome and the intervention effect of You-gui pill. Eventually, we discovered that KYDS was primarily linked to three gut flora and eleven related metabolites mediated metabolic disorders (especially methylamine metabolism). YGP, however, had the ability to regulate various metabolic disorders (especially methylamine metabolism) mediated by four kinds of microbes and ten related metabolites, thereby exerting a therapeutic effect on KYDS rats. To the best of our knowledge, this is the first comprehensive study of KYDS and YGP from the perspective of intestinal flora. The results of this study will lay the foundation for the further KYDS's metagenomic research and the use of intestinal microbial as drug targets to treat KYDS.
