•Inflammatory serum proteins are profoundly altered by conditioning regimen for autologous hematopoietic stem cell transplantation (AHSCT).•Two distinct patterns of serum proteins are distinguished during AHSCT.•There are no visible effects of MS disease activity on inflammatory serum proteins.•Serum protein levels are normalized by 3 months after AHSCT.
