•miR-148a-3p predominantly bound site 2 of the alpaca MITF 3′UTR.•High miR-148a-3p levels in alpaca melanocytes resulted in reduced MITF expression.•Reduced MITF production inhibited the expression of associated pigmentation genes.•miR-148a-3p plays a key role in pigmentation as it decreases melanin production.
