•MRI is important for the measurement and diagnosis of bone injury and disease.•Automatic segmentation method combining PCNN and FCN is proposed.•Precise shoulder segmentation results can be obtained by performing deep learning.•AlexNet can segment orthopedic MRI with higher accuracy.
