摘要

•First known study to reveal Cryptosporidium subtypes harboured in riverbed sediment (RS) using next-generation sequencing.•RS showed greater subtype diversity than river water (RW) samples.•Both matrices harboured clinically relevant Cryptosporidium spp.•Unassigned reads in RS (21.52%) and RW (0.17%) might indicate novel subtypes that need further characterisation.
