•Micronutrient deficiencies are a public health concern that aquatic foods can help alleviate.•Aquaculture development goals often exclude nutritional and environmental considerations.•We devise nutrition-environment optimizations for aquaculture in Indonesia.•They increase nutrient supply (105–320%) and reduce environmental impacts (up to 25%).•‘Nutrition-sensitive’ approaches to aquaculture offer health and environmental co-benefits.
