•Next generation sequencing and amplicon sequence variant (ASV) analysis of cough swabs provide an inaccurate diagnosis of lower respiratory tract colonization.•Culture independent analysis shows high idiosyncrasy for both cough swabs and sputum.•There remains a need for non-invasive diagnostic tools to identify colonisation with pathogens, previously reliant on sputum, that that cannot be filled with analysis of cough swabs.
