•A novel BLS stacking framework is proposed for the accurate diagnosis of GIM.•A parallel attention module is proposed to boost the classifiers in Level-0.•A BLS-based approach is proposed in Level-1.•The proposed BLS2-MSA obtained better results on GIM diagnosis.
