•We describe a natural antisense transcript opposite exon-IV of the Bdnf gene.•AS-BDNF-IV is increased following self- but not experimenter-administered nicotine.•Knockdown of AS-BDNF-IV attenuates nicotine-seeking after extinction, but not abstinence.
