•We studied the impact of varietal alternation on the regional wheat yield of northern Japan.•Early breeding species are suitable for avoiding the heat of the grain-filling period.•A new variety with increased floret numbers reduced the periodical mean yield gap.•Advance in breeding reduces humidity damage and the yield gap.
