Comparative analyses of copy number variations between swamp and river buffalo

•This study firstly investigated the copy number variants in buffalo population using the next generation sequencing data.•The swamp and river buffalo exhibited clear population differentiation in CNV.•A set of CNVR-related genes associated with exercise, immunity, nerve, and milk trait showed different copy numbers between river and swamp buffalo population, reflecting different natural artificial selection shaped their genome.
