•Depth specific EC estimates were used for mapping soil heterogeneities.•Including clay-rich zones improved the observed shallow groundwater levels.•The heterogeneous soil model better simulates the spatial hydraulic heads distribution.•The homogeneous and heterogeneous soil models simulated comparable tile drain flow.
