•Staphylococcus, Pantoea, Alternaria, Mycosphaerella, and Aspergillus were the dominant genera of wheat-origin microbiota.•Wheat-origin genera drove the microbial succession in the early stage of incubation by producing metabolites.•Bacillus and Thermoascus were the most predominant bacterial and fungal genera in Daqu, respectively.
