•XLD operation decreased groundwater level along the lower Yellow River.•The highest groundwater level was delayed after XLD operation.•Inter-annual changes in groundwater were mainly determined by WL, SSC, and ISC.•Response of groundwater to changes in water–sediment lagged by 2–5 months.
