•ECM-NaClO system generated ROS to inactivate ARB and damage ARGs efficiently.•The generation of •OH was attributed to the 2-electron oxygen reduction reaction.•The activation of NaClO contributed to the generation of 1O2 and ·O2–.•The dominant ROS for damaging sul1 and tetA is ·OH and ·O2–, respectively.•The HAA concentration in the ECM – NaClO system was lower than that in chlorination.
