•Valorisation of recalcitrant Chlorella biomass in 5-HMF was performed in two steps.•The conversion of hexoses was optimised in the presence of niobium-based catalysts.•Process optimisation occurred through DoE and reactive extraction.•An overall yield to 5-HMF of 29% on total sugars was obtained.
