•The microstructure distribution in deep penetration laser welding (DPLW) of Al-Li alloy is seriously inhomogeneous along the depth direction.•A multi-scale simulation was used to investigate the formation mechanism of inhomogeneous microstructure distribution.•Macro-scale fluid flow and micro-scale nuclei density play critical roles in microstructure evolution during DPLW of Al-Li alloy.
