•N transformation wasn’t affected by K+ or Na_K combined stress at 2.86% salinity.•Na+ stress decreased NH4+-N removal and caused the serious NO2–-N accumulation.•Na+ stress significantly enhanced the expression of narH gene at 2.86% salinity.•Na+ stress resulted in the high abundance of denitrifiers especially Ottowia.
