DNA sequence analysis & comparison computation is a vital task in terms of memory & time which is used huge size of data set for biological research.Perfectly aligned sequence find out the matching point or mismatches between two sequences.Our proposed algorithm is composed of two major part.The first part is Fast Splitting(FS), a "Recursive technique" based algorithm which divides the source sequence in appropriate and exact length according to the preference of target sequence.Second part is Fast_Maximum Matches Subsequence Finder(Fast_MMSS).It builds the specialized successor table according to the identical characters of two strings (TLSS & Target Sequence).Then using some special pruning condition, we get the final MMSS.In previous work, dynamic programming and some sorts of Brute force techniques are applied which are faster in terms of time but requires huge memory, while our proposed algorithm maintains the "Time and Space" tradeoff.
Background: Cancer is a major challenge for our society today. Oral squamous cell carcinomas might be related to human papilloma virus infection. Objective: The purpose of the present study was to find the association of Human Papilloma virus (HPV) and oral squamous cell carcinomain Bangladesh. Methodology: This analytical cross sectional study was conducted at the Bangabandhu Sheikh Mujib Medical University (BSMMU), Bangladesh and at the University of Dhaka, for one year. All cases with oral squamous cell carcinomawere examined histologically to detect HPV positivity by identifying HPV altered epithelial cells. The samples were further analyzed with real time PCR after DNA extraction to detect HPV infection as a cause of oral squamous cell carcinoma. Result: A total number of 30 patients were recruited for this study after fulfilling the inclusion and exclusion criteria. Maximum age incidence was found in 40 to 60 years age group which was 17(56.67%) cases.The buccal mucosa found mostly affected which was 16(53.33%) cases followed by lesions involving retromolar region in 16.67% patients (n=5), palatal mucosa in 13.33% patients (n=4), labial mucosa in 10% patients (n=3) and only 6.67% patients having oral squamous cell carcinoma in tongue (n=2). No sample was found positive for human papilloma virus infection. During histopathological evaluation, we are failed to detect any koilocytes in all oral squamous cell carcinoma samples. The result was consistent with the real time PCR detection as well. Conclusion: In conclusionfor Bangladeshi patients, we have found no association between oral squamous cell carcinomaand human papilloma virus.
The lysine succinylation is found as an important posttranslational modification where succinyle group is added to a lysine (K) residue of a protein molecule.It plays major role not only in regulating the cellular processes but also associated with some diseases.As a result, it requires an easiest way to detect succinylation modification in proteins.However, since the experimental technologies are costly and time-consuming, so it is quite hard to detect the succinylation modification timely at low cost to face the explosive growth of protein sequences in postgenomic age.In this context, an accurate computational method for predicting succinylation sites is an urgent issue which can be useful for drug development.In this study, a novel computational tool termed predSucc-Site has been developed to predict protein succinylation sites by (1) incorporating the sequence-coupled information into the general pseudo amino acid composition, (2) balancing the effect of skewed training dataset by Different Error Costs (DEC) method, and (3) constructing a predictor using support vector machine as classifier.The experimental result shows that the predSucc-Site predictor achieves an average AUC (area under curve) score of 0.97 in predicting lysine succinylation sites.All of the experimental results along with AUC of our system are found from the average of 5 complete runs of the 5-fold cross-validation and those results indicate significantly better performance of predSucc-Site than existing predictors.A user-friendly web server
The antagonistic potential of four soil fungi viz., Aspergillus flavus Link, A. fumigatus Fresenius, A. niger van Tieghem and Trichoderma viride Pers. ex Gray against five pathogens of Musa sapientum L. were evaluated by "dual culture colony interaction” and volatile and non-volatile metabolites. In "dual culture colony interaction", out of four soil fungi, T. viride showed the highest growth inhibition on Colletotrichum musae (Berk. & Curt.) Arx (58.33%), Curvularia brachyspora Boedijn. (61.67%), Fusarium semitectum Berk. & Rav. (62.50%), Fusarium sp. Link (64.17%) and Pestalotiopsis disseminata (Thum) Steyaert (51.54%). The inhibition of radial growth of C. musae (45.41%), C. brachyspora (54.87%), F. semitectum (65.76%), Fusarium sp. (58.69%) and P. disseminata (75.56%) were observed in case of T. viride owing to the volatile metabolites. The inhibition of radial growth of C. musae (84.21%), C. brachyspora (73.33%), F. semitectum (85.71%) and Fusarium sp. (71.43%) were observed in case of Aspergillus niger and the maximum inhibition of radial growth of P. disseminata (77.37%) was found in case of T. viride owing to the effect of non-volatile metabolites. The present investigation suggests that T. viride and A. niger may be exploited commercially as a biocontrol agent against the pathogens of infected fruits of different varieties of M. sapientum. Introduction Banana (Musa sapientum L.) is one of the most popular fruits of the world belongs to Musaceae (Siddiqui et al. 2007). The United Nations Food and Agriculture Organization rank bananas as the world’s fourth most important crop after the major cereals (Anon. 2004). In Bangladesh, total estimated production of banana was 801000 metric tons and cultivated area was 131 acres in 2010-2011. Various biotic and abiotic stresses are responsible for the lower production of banana. Among them fungal diseases play an important role. Over 25 to 30 per cent loss of banana caused by several fungi in post-harvest stage was estimated (Defosent 1933). Over the past few decades, agricultural production has expanded and farmers have increasingly relied on chemical pesticides as a relatively dependable method of protecting plants against pathogens. However, the increasing use of chemical pesticides negatively affects the environment and human health. Biological control has been proposed as a replacement for chemical control of plant diseases (Compant et al. 2005, Gerhardson 2002, Harman 2000). It represents a natural and ecological approach that reduces chemical inputs and their effects on the environment. Biological control can be safer for humans, crops and the environment. It also has the potential to be more stable and longer-lasting than other control measures and is compatible with the concepts and goals of integrated pest management and sustainable agriculture. Use of antagonist as biological control agent has now become one of the most exciting and rapidly developing areas in plant pathology. Presently, different species of Trichoderma are used to control different plant pathogens (Costa et al. 2005).
