Nearly four decades have passed since fluorescence in situ hybridisation was first applied in plants to support molecular cytogenetic analyses across a wide range of species. Subsequent advances in DNA sequencing, bioinformatic analysis, and microscopy, together with the immunolocalisation of various nuclear components, have provided unprecedented insights into the cytomolecular organisation of the nuclear genome in both model and non-model plants, with crop species being perhaps the most significant. The ready availability of sequenced genomes is now facilitating the application of state-of-the-art cytomolecular techniques across diverse plant species. However, these same advances in genomics also pose a challenge to the future of plant molecular cytogenetics, as DNA sequence analysis is increasingly perceived as offering comparable insights into genome organisation. This perception persists despite the continued relevance of FISH-based approaches for the physical anchoring of genome assemblies to chromosomes. Furthermore, cytogenetic approaches cannot currently rival purely genomic methods in terms of throughput, standardisation, and automation. This review highlights the latest key topics in plant cytomolecular research, with particular emphasis on chromosome identification and karyotype evolution, chromatin and interphase nuclear organisation, chromosome structure, hybridisation and polyploidy, and cytogenetics-assisted crop improvement. In doing so, it underscores the distinctive contributions that cytogenetic techniques continue to offer in genomic research. Additionally, we critically assess future directions and emerging opportunities in the field, including those related to CRISPR/Cas-based live-cell imaging and chromosome engineering, as well as AI-assisted image analysis and karyotyping.
Rhizome formation of Oryza longistaminata was dependent on the bud shape. The loci qBS3.1, qBS3.2 and qBS3.3 for controlling rhizome formation were functional redundant under Oryza longistaminata background. The rhizome, a root-like underground stem, is the key organ for grasses to achieve perennial growth. Oryza longistaminata, the only rhizomatous wild Oryza species with the same AA genome as cultivated rice, is an important germplasm for developing perennial rice. Our study found that the rhizome formation of O. longistaminata was dependent on the bud shape: the dome-like axillary bud (dome bud) usually penetrated through the leaf sheaths, developing into rhizome (extravaginal branching), but the flat axillary bud (flat bud) wrapped by the leaf sheaths only developed into tiller (intravaginal branching). The genetic loci (QTL) controlling the bud shape (BS) were mapped by entire population genotyping method (F2 population from crossing O. longistaminata with Balilla (Oryza sativa) and selective genotyping mapping method (BC1F2 population from backcrossing F1 with Balilla). A total of twelve loci were identified, including four major-effect QTL: qBS2, qBS3.1, qBS3.2 and qBS3.3, and the genetic network of these twelve loci was established. The dome bud lost the potential to develop into rhizome with the increase in backcross generations under Balilla background. Considering the rapid loss of rhizome under Balilla background, the near-isogenic lines under O. longistaminata background were used to identify the effect of major-effect loci. According to the BC3F2, BC4F2 and BC5F2 under O. longistaminata background, there was some functional redundancy among qBS3.1, qBS3.2 and qBS3.3. Our results provided a new perspective for analyzing the genetic basis of perenniality and laid the foundation for fine mapping and verification of related genes.
Accurate prediction of flowering time across diverse environments is crucial for effective crop management and breeding. While the accumulated temperature index (ATI) is widely used as an indicator for estimating flowering time, its traditional definition lacks systematic evaluation and genetic basis understanding. Here, using data from 422 rice hybrids across 47 locations, we identified the optimal ATI calculation window as 1 day after sowing to 26 days before flowering. Based on this redefined ATI, we developed a single-parameter model that outperforms the state-of-the-art reaction norm index model in both accuracy and stability, especially with limited training data. We identified 10 loci significantly associated with ATI variation, including two near known flowering time genes and four linked to ecotype differentiation. To enhance practical utility, we developed an efficient flowering time prediction kit using 28 functionally relevant markers, complemented by a user-friendly online tool (http://xielab.hzau.edu.cn/ATI). Our approach can be easily applied to other crops, as ATI is commonly used across various agricultural systems.
Traditional agriculture is becoming increasingly not adapted to global climate change. Compared with annual rice, perennial rice has strong environmental adaptation and needs fewer natural resources and labor inputs. Rhizome, a kind of underground stem for rice to achieve perenniallity, can grow underground horizontally and then bend upward, developing into aerial stems. The temperature has a great influence on plant development. To date, the effect of temperature on rhizome development is still unknown. Fine temperature treatment of Oryza longistaminata (OL) proved that compared with higher temperatures (28–30 ℃), lower temperature (17–19 ℃) could promote the sprouting of axillary buds and enhance negative gravitropism of branches, resulting in shorter rhizomes. The upward growth of branches was earlier at low temperature than that at high temperature, leading to a high frequency of shorter rhizomes and smaller branch angles. Comparative transcriptome showed that plant hormones played an essential role in the response of OL to temperature. The expressions of ARF17, ARF25 and FucT were up-regulated at low temperature, resulting in prospectively asymmetric auxin distribution, which subsequently induced asymmetric expression of IAA20 and WOX11 between the upper and lower side of the rhizome, further leading to upward growth of the rhizome. Cytokinin and auxin are phytohormones that can promote and inhibit bud outgrowth, respectively. The auxin biosynthesis gene YUCCA1 and cytokinin oxidase/dehydrogenase gene CKX4 and CKX9 were up-regulated, while cytokinin biosynthesis gene IPT4 was down-regulated at high temperature. Moreover, the D3 and D14 in strigolactones pathways, negatively regulating bud outgrowth, were up-regulated at high temperature. These results indicated that cytokinin, auxins, and strigolactones jointly control bud outgrowth at different temperatures. Our research revealed that the outgrowth of axillary bud and the upward growth of OL rhizome were earlier at lower temperature, providing clues for understanding the rhizome growth habit under different temperatures, which would be helpful for cultivating perennial rice.
Rab GTPase-activating proteins (RabGAPs), serving as crucial signaling switches, play essential roles in several physiological processes related to plant growth and development. However, despite their importance, information regarding the RabGAP gene family and their biological functions remains unknown in the Rosaceae. In this study, we identified a total of 127 RabGAP genes in seven Rosaceae species, which were divided into five subfamilies. Our findings indicate that whole genome duplication (WGD) events or dispersed duplication events largely contributed to the expansion of RabGAP family members within Rosaceae species. Through tissue-specific expression analyses, we revealed that the PbrRabGAP genes exhibited distinct expression patterns in different pear tissues. Furthermore, by examining the expression pattern during pollen development and employing an antisense oligonucleotide approach, we demonstrated that PbrRabGAP10, located in the cytoplasm, mediates the imbalance of cellulose distribution, thus regulating pollen tube elongation. In conclusion, the present study offers an overview of the RabGAP family in Rosaceae genomes and serves as the basis for further functional studies.
This study investigates the effect of adding stearic acid (SA) on the thermal conductivity of polyamide 6 (PA6)/boron nitride (BN) composites. The composites were prepared by melt blending, and the mass ratio of PA6 to BN was fixed at 50:50. The results show that when the SA content is less than 5 phr, some SA is distributed at the interface between BN sheets and PA6, which improves the interface adhesion of the two phases. This improves the force transfer from the matrix to BN sheets, promoting the exfoliation and dispersion of BN sheets. However, when the SA content was greater than 5 phr, SA tends to aggregate and form separate domains rather than being dispersed at the interface between PA6 and BN. Additionally, the well-dispersed BN sheets act as a heterogeneous nucleation agent, significantly improving the crystallinity of the PA6 matrix. The combination of good interface adhesion, excellent orientation, and high crystallinity of the matrix leads to efficient phonon propagation, resulting in a significant improvement in the thermal conductivity of the composite. The highest thermal conductivity of the composite is achieved when the SA content is 5 phr, which is 3.59 W m−1 K−1. The utilization of a composite material consisting of 5phr SA as the thermal interface material displays the highest thermal conductivity, and the composite also demonstrates satisfactory mechanical properties. This study proposes a promising strategy for the preparation of composites with high thermal conductivity.
Compared with annual cultivated rice, perennial rice had great advantages of soil erosion control, labor saving, water and fertilizer management, etc. As the key organ for perenniality, rhizome can help grasses to achieve rapid expansion to occupy more environmental resources, and withstand the harsh environmental conditions.Oryza longistaminata, a perennial wild relative of rice with vigorous rhizomes, is an ideal donor for transferring perenniality to Asian cultivated rice (Oryza sativa). However, some hybrid F(1)betweenO. longistaminataand cultivated rice didn't have rhizomes. Obtaining rhizomatous hybrid progeny becomes a prerequisite for the rhizomes study. In this work, four varieties ofO. sativaand three accessions ofO. longistaminatawere used to carry out an incomplete diallel cross experiment. It was found that most F(1)hybrids had rhizomes with varying length and numbers. Data analysis showed that the general combining ability (GCA) of the female parents had significant effect on rhizome-related trait of the F(1)s. Nevertheless, the GCA of the male parents and special combining ability of the hybrid combination played minor effect. And we speculated that the appropriate choice for female parents is more crucial to obtain rhizomatous hybrid. As the first incomplete diallel cross betweenO. longistaminataandO. sativa, this work would be benefit to appropriate parent selection for genetic research and breeding of perennial rice.
Perennial crops have some advantages over annuals in soil erosion prevention, lower labor and water requirements, carbon sequestration, and maintenance of thriving soil ecosystems. Rhizome, a kind of root-like underground stem, is a critical component of perenniality, which allows many grass species to survive through harsh environment. Identification of rhizome-regulating genes will contribute to the development of perennial crops. There have been no reports on the cloning of such genes until now, which bring urgency for identification of genes controlling rhizomatousness. Using rhizomatous Oryza longistaminata and rhizome-free cultivated rice as male and female parents, respectively, genetic populations were developed to identify genes regulating rhizome. Both entire population genotyping and selective genotyping mapping methods were adopted to detect rhizome-regulating quantitative trait loci (QTL) in 4 years. Results showed that multiple genes regulated development of rhizomes, with over 10 loci related to rhizome growth. At last, five major-effect loci were identified including qRED1.2, qRED3.1, qRED3.3, qRED4.1, and qRED4.2. It has been found that the individual plant with well-developed rhizomes carried at least three major-effect loci and a certain number of minor-effect loci. Both major-effect and minor-effect loci worked together to control rhizome growth, while no one could work alone. These results will provide new understanding of genetic regulation on rhizome growth and reference to the subsequent gene isolation in rice. And the related research methods and results in this study will contribute to the research on rhizome of other species.
气相色谱上用MP2和B3LYP方法,进行了巨豆三烯酮E/Z异构体热力学参数的理论计算,以4种常用毛细管气相色谱柱进行了巨豆三烯酮香精中各异构体含量的分析.结果表明:①在常用的DB-WAX、DB-FFAP(等效于SGE BP-21)、HP-5MS、RXi-5sil MS毛细管色谱柱上,巨豆三烯酮各异构体的出峰顺序完全相同,依次为(4,7E,9)-、(4,6Z,8Z)-、(4,6Z,8E)-、(4,6E,8Z)-、(4,6E,8E)-巨豆三烯酮;②巨豆三烯酮各异构体分子结构的内能决定了合成产物中各异构体的量比;③不同机理或路线合成的巨豆三烯酮香精样品中,(4,6Z,8E)-和(4,6E,8E)-巨豆三烯酮的量比显著大于(4,6Z,8Z)-和(4,6E,8Z)-异构体.理论计算和实验结果一致,对香精中巨豆三烯酮E/Z异构体的定性和定量具有一定的意义.
